After some unannounced update, the proportions of the customized logo is wrong.
Refer to manual.airwaysim.com
From admin / appearance settings the logo proportions look to be fine, and admin menu does not give any instructions on what size the image should be.
This used to work just fine some weeks/months ago.
theme-default.css overrides the image with height: 45px; for some reason, causing this.
